Depreciation incorrectly handled for profit/loss

I have been unable to find any way to properly record the depreciation of an item. Equipment depreciation is not discussed in my Bookkeeper 2009 Manual or Help that I can find. The problem is that when I record it as a pair of journal entries as specified by my CPA, with the Depreciation Expense as a Debit and the Accumulated Depreciation as a Credit, they wash out within the Profit and Loss statement in Bookkeeper 2009. This should not be the case as depreciation should be accounted for as a loss. Does anyone know how to make Bookkeeper 2009 handle this correctly?? Thanks.
